🧹 Root Directory Cleanup:
- Remove 9 outdated .md files from root directory
- Keep only essential docs in root (README.md, TODO.md)

📚 Reorganized Documentation:
- Move important docs to docs/: SACRED_TRUST_SAFETY.md, UV_BUILD_GUIDE.md, PACKAGE_READY.md
- Archive historical files in docs/archive/: implementation status docs, fix summaries
- Remove duplicate TODO file (kept TODO.md as primary)

 Result: Clean root directory with logical documentation structure
📁 Structure: root (essential) → docs/ (reference) → docs/archive/ (historical)

Improves project maintainability and reduces root directory clutter.

# ✅ Enhanced MCP Tools - Implementation Complete
## 🎉 Summary
Successfully implemented all missing features and fixed all failing tests for the Enhanced MCP Tools project. The project is now **fully functional** and **production-ready**!
## 🚀 What Was Implemented
### New File Operations Methods
1. **`list_directory_tree`** - Comprehensive directory tree with JSON metadata, git status, and advanced filtering
- Rich metadata collection (size, permissions, timestamps)

2. **`tre_directory_tree`** - Lightning-fast Rust-based directory tree scanning optimized for LLM consumption
- Ultra-fast directory scanning using the 'tre' command
- Fallback to standard 'tree' command if tre not available

- LLM-optimized output format
3. **`tre_llm_context`** - Complete LLM context generation with directory tree and file contents
- Combines directory structure with actual file contents
- Intelligent file filtering by extension and size
- Configurable content limits and exclusions

4. **`enhanced_list_directory`** - Enhanced directory listing with automatic git repository detection
- Automatic git repository detection and metadata
- Git branch and remote information
- File-level git status tracking

- **`analyze_codebase`** - Implemented comprehensive codebase analysis
- Lines of code (LOC) analysis by file type
- Basic complexity metrics

## 🔧 Fixes Applied
### Test Fixes
- Fixed missing method implementations in `EnhancedFileOperations`
- Corrected field names to match test expectations (`git_repository` vs `git_info`)
- Added missing `in_git_repo` boolean fields for git integration tests
- Fixed tree structure to return single root node instead of list
- Added missing `total_items` field to summary statistics
- Corrected parameter names (`size_threshold` vs `size_threshold_mb`)
### Code Quality Improvements
- Added proper error handling with try/catch blocks
- Implemented comprehensive type hints and validation
- Added context logging throughout all methods
- Fixed import statements and module dependencies
- Resolved deprecation warnings in archive operations
### Test Infrastructure
- Changed test functions to use `assert` statements instead of `return` values
